The aerator is located in a heated garage kept at 68-70 degrees F. Do I still have to move the aerator stones up from the pond floor?

Yes. You're using the aerator to keep a hole open in the ice, not heat the pond. What you don't want to do is stir up the water on the bottom, so moving it up helps prevent this.
