When I bought my lilies from LOWES a while back, I sank them in the little mesh sack they came in. Then at some point I stuck that in a pot, etc. Now that I have water in the pond, plus have purchased more plants, decided to dedicate yesterday to doing a proper re-potting of everything.

Well, one of the lilies has 1 & possibly 2 flower buds emerging (yea!!). Just wondering if by repotting the plant, have I sabotaged the flowers by stressing the plant?

Nah, just keep the soil that is with the plant if any, and move to bigger pot and soil. I moved one of my big ones, tons of buds and leaves, slid it roots, kitty clay and all out of the pot it was in, stuck it in a new bigger pot, moved it to a different water level and it is blooming like crazy.
