pump on and running but no water

This is driving me nuts. So right now I've had a skimmer pump fail and the company I bought it from is dragging their feet on the warranty and now the main pump on the drain is not pushing water to the waterfall. To get it to run over the waterfall I have to prime the pump filling the basket with water and it will run for a while then slowly stop flowing yet the pump is running. This is a 5500 gph and I actually replaced the old pump with this more powerful one that was doing the same thing this one is doing now. I know everyone is going to say clog but my problem is I can't find it. I've got a coy toilet drain and can't seal it off to run a hose through to blow out the clog if it exists. I tried rags but they never sealed it off. Any ideas would be appreciated. The pond is 8x10x3.5 feet deep.

Not sure what you mean. Are you saying I'm loosing pressure?
