Are there any ways to test for the presence of bacteria in the bio filter and also possibly a way to identify the type of bacteria that are there?

Identification of bacteria is only done by PCR or ELISA/serology testing. Population levels are similarly determined.
Testing for Ammonia/Nitrite/Nitrate levels will indicate the presence of groups of bacteria i.e AOB, NOB, but not individual species
