Rubber Liner

I don't see the point of staking the liner - do you have a rock edge? I think the stakes would cause more problems - ripping the liner for example.

@BobW Rocks around the edge hold mine in place just fine.

If you are convinced they are holding something down, you could cut them down to within a few inches of the ground then cover the protruding ends with rebar safety cover caps, available at any builders' outlet like Lowes, etc. If they are not available in a color of your choice, you could always spray paint them.
