If you want to save some of the fish, just net a bunch and put them in a container of water.

I was going to add - from reports I've read you wouldn't be able to get rid of all the gambusia if you tried! I don't remember where I found the story, but I read about one guy who drained his entire pond and all the plumbing and let it all stand to dry out for several weeks before refilling to try to rid himself of them and several weeks later - they were back!

I drained my pond dry and a comet + sanke escaped me and I saw them both when I refilled the pond 2 hours later. Fish are amazing and can live in very little water if need be.
