Would I benefit or not from leaving the old liner under the new?

without knowing soil conditions i would say no not unless you cut it up so it can drain real wel. your better off with a clean slate

Does anyone know about " the pond guy" site for ordering EPDM? They have 45 mil, to me seems like a decent price? Just curious about different manufacturers, and the quality level between them.
