Water table level

I am in the process of repairing the liner of my existing pond. After removing the liner I realize that the bottom is below my water table. At least in the summer because we live in irrigation country. Is there a problem having a pond lower than the water level? Should I fill the bottom until it is above the water level?

Sounds like the pond was up and running already and you are fixing the liner, if so it should be fine leave it be.
