Hang in there @Seth. You're a great employee to help out your boss so much! Obviously, space was a limiting factor when they laid out the pvc; that maze of 90 degree angles and twists and turns in the plumbing creates a lot of water turbulence, limiting the efficiency of the system.

I would call the contractor that originally installed the pond and ask that they stop by to ascertain that all of the valves are opened/closed correctly and to refresh you boss's memory on proper maintenance procedures.
It probably wouldn't hurt if you were there at the time of the contractor's visit.
With a system this intricate, on-site observation by a knowledgeable individual would quickly remedy the situation.
This will give you a better knowledge base to work from if you are planning on continually assisting your boss.

I don't know if anyone already answered the question about what to do with the debris that is already in the pond - simplest answer is get a net and start scooping. The more you can remove manually and the faster it gets out, the better. With a pond that deep, you could build up a sizable layer of muck on the bottom.

Learning how his pond operates will be key for your boss, unless he plans to hire out that work. Maybe a side job for you?

get a pump and set a crate up with quilt batting in it ,put hose from the extra pump into the crate and make sure the water goes back in the pond

That's looking better, just remind your Boss that fish are cold-blooded so they don't use food to make body heat; so they need far less food than warm-blooded animals would. People have inherited ponds where the fish haven't been fed for years.

Your boss is facing two options:

1- Reduce the number of fish in the pond and of course that means he doesn't need to feed as much.

or

2- Add a bog that is one third surface area of the pond.

or 1+2.

Pond Update. Things are going in the right direction.

I dedicated myself to backwashing, netting, cleaning, brushing, and the so on for this pond for a week and a half and we can finally see the bottom of the pond!!

YAY!

will update with more progress.
