Ugly pipe

I'm thinking it is some kind of bottom drain. If you attached a pump or wet/dry vac to it, it would suck up sediment/dirt from those 3 areas. Next step is to check where those bubbles are coming from and see if there is some kind of bottom drain cover there.

Do you have fish? If not, it might be easier to drain the pond, or seriously lower the water level, to see exactly what you're dealing with.

Could also be a homemade aerator? Attach an air pump and hose and boom, oxygenated water!

5 koi between 6 and 12 inches. Think I might just go in with a junior hacksaw and cut it off a few inches above the liner

Recommend you move your Koi to temporary holding tank then drain your pond completly or at least down below the pipe. Micro inspect the pipes exit from the liner in cause any sealing repairs are needed. This is the perfect time to inspect your entire liner the give your pond a good cleaning.
